O jogo se passa no ano de 2030, dois anos após o primeiro Metal Slug. O antagonista da série, General Morden, torna-se aliado do Oguma, presidente das Empresas Oguma e líder mundial em tecnologia. Como essa aliança poderia apenas fortalecer ainda mais o poder militar de Morden, Marco Rossi, Fio Germi, Tarma Roving e Eri Kasamoto partem para dissolver ambas as facções.
