A versão Nintendo DS é jogada em um estilo de jogo baseado em quebra-cabeças. O jogo exibe no ecrã superior o mapa da área, enquanto na tela tátil inferior mostra uma vista aérea tridimensional de Harry e seus arredores próximos. No jogo, o jogador controla Harry Potter com a caneta: move-o arrastando-a para os lados do ecrã e usa-a para equipar feitiços ou objetos ou atacar inimigos tocando neles. Além do personagem principal, Ron e/ou Hermione estão presentes para ajudar na luta. Embora estes personagens sejam controlados por computador, eles atacarão o mesmo inimigo que Harry alinha-se a eliminar. O jogo também apresenta um modo multiplayer onde dois jogadores, usando conectividade Wi-Fi, podem jogar contra si mesmos: um jogador guia Harry Potter em caçar pontos de magia, enquanto o outro controla três Demetores tentando caçá-lo. No jogo, o objetivo do jogador é obter a pontuação mais alta possível.
