A trama gira em torno da busca de Indy pelo Bastão de Moisés. O jogo é principalmente sobre uma jornada que o leva por todo o mundo, realizando diversas missões, lutando contra nazistas, caçadores panamenhos e gangues tongas, e tentando encontrar artefatos que desbloqueiem outras possibilidades para você obter e fazer. Embora o bastão de Moisés nunca seja mencionado no início do jogo, a trama é estabelecida em torno da busca pelo bastão, mas a parte real da história onde a missão sobre a descoberta do Bastão de Moisés começa realmente a acontecer está muito mais adiante no jogo.
